The Blues made it back-to-back wins in the capital courtesy of second half goals from Gustavo Caballero, John Swift and Marlon Pack.
A goalless first 45 was followed by an action-packed second, where Portsmouth bagged 3 goals away from home for the second time this week.
Gustavo Caballero gave the Blues the lead within one minute after the interval, and that was then followed by goals from John Swift and then the captain, Marlon Pack, who put Casper De Norre's consolation to bed.
The win now takes Portsmouth up to 19th in the Championship, above both West Bromwich Albion and Blackburn Rovers, and now six points ahead of Leicester City in 22nd.
It was an unchanged to the side that defeated Charlton Athletic 3-1 at The Valley on Tuesday.
Whilst the newly registered Harvey Blair and former Havant & Waterlooville loanee Reuben Swann came into the match-day squad on the bench.
Caballero came close to scoring his first Portsmouth goal on the edge of the 18-yard box, but Anthony Patterson palmed the effort behind for a Blues corner.
Millwall did begin to put Pompey on the back foot, with Femi Azeez and Tommy Watson on both flanks posing threats early on.
The hosts almost took the lead when Camiel Neghli’s ball in was met by the head of Jake Cooper, but Nicolas Schmid comfortably caught the free header.
Just before the interval, Alli surged his way into The Lions’ area, but was unable to create anything with his final ball.
Swift then had a later effort, when the ball was pulled back to him, but the midfielder’s shot hit the inside of the Cold Blow Lane stand's roof.
HALF-TIME: Millwall 0-0 Portsmouth
John Mousinho’s side made an impact in the second and took the lead via the Santos loanee Caballero.
The Paraguayan winger darted his way into the box, where his initial effort was saved, but he pumped home the rebound to make it 1-0 just seconds into the second 45.
Portsmouth then doubled their lead just under ten minutes later, when the ball fell to Swift, who strongly fired the ball into the top of Patterson’s net to make it 2-0, just 55 minutes gone.
Alex Neil’s side did then find a response just past the hour mark, when Macaulay Langstaff’s lay off found Casper De Norre, whose curled effort buried into the right-hand side of Schmid’s net to make it 1-2.
Marlon Pack then regained Pompey’s two-goal buffer when the ball fell to him after Swift’s corner was parried away, and the Pompey captain smashed the ball past Patterson to make it 3-1 just 67 minutes gone.
Neil’s side tried try and find another goal in the six additional minutes of added time, with sub Zak Sturge coming close, but his effort went far wide of Schmid’s goal.
